I have a TFT screen running at 1280x1024 native, i run OA at 1280x1024 however it seems that some of the display is missing off the screen.

Is this just my screen? Is it just a menu bug?

That's one of the design flaws of the q3 ui system for being in a fixed aspect ratio. The "Team Arena" UI doesn't have this problem.
