ffmpeg, mencoder. You'd most likely want some GUI as well. But you don't need one. If you don't get familiar with the differences, advantages and pitfalls of the containers, codecs and their parameters, any tools is as good as another.

I haven't used any of them, but of the mature projects, Ubuntu has the following in Synaptic:

If you ask for really good editor Cinerella is da thing. BUT it is NOT noob friendly!!!

Kdenlive is second best I used and Openshot is getting better with each release.

You said "sometimes Linux", which is where a lot of the free programs are located.

Some Linux programs are ported to Windows, including many KDE packages.

While checking for kdenlive on Linux, I noticed this site of free/non-free programs http://alternativeto.net/software/kdenlive/?platform=windows
