I have a weapon model with two different groups: base and top. Those two groups have different UV's and two different texture files, and although they work fine in Misfit Model, i have no idea if MD3 or Quake 3 support multiple texture maps per model. Is this possible? How can we setup a shader like that?

It's totally possible.  It's definitely one feature MD3 supports.
